If there is a ‘school’ prefix for the bus, then ( a ) would be more correct since school bus comes at a designated time.
However, in the generic sense, ( b ) seems more apt as one usually needs to give a reason for being late. -
Answer2 should be correct as he missed the bus ( reason) 1st, that is why he was late.

Ans1 means : He missed the bus because he was late (to catch the bus).
Ans2 means : He was late (maybe for school) because he missed the bus.
So it depends where the word late is referring to in this statement. -
