      You should observe which comes first.The tornado comes first before it destroyed the city,right?Hence,your answer is correct.

      1) The tornado which came out of nowhere destroyed the city.
      2) The tornado which destroyed the city came out of nowhere.

      Sometimes the order is important, as you rightly pointed out:

      3) The waiter who yelled at a customer apologised.
      4) ?The waiter who apologised yelled at a customer.

      (4) seems a little odd (meaning wise) because the action of yelling should precede that of apologising.

      Sometimes it's not:

      5) The book that was on the table belongs to James.
      6) The book that belongs to James was on the table.

                The rule is to backshift the tense, so \"is going\" becomes \"was going\". Your child's version would be correct if the direct speech is:

                      2) You mistyped the last choice 4 as 1. Anyway, choices 1 and 3 are clearly out. But it may be debatable whether it's 4 or 2. I would ask the setter or author to explain the answer 😉
