When to put comma before \"but\"?

There is a difference between 'but' as a coordinating conjunction joining two independent clauses, in which case you usually need a comma, and 'but' as part of the correlative pair 'not only ... but also', in which case you do not have a comma.
Think of the correlative pair 'either...or'. Would you use a comma to separate the two parts? No.
Marshall Cavendish and most guide books I have found in Singapore do not draw this distinction. It is for you to speculate why they don't. -

So while this skill may come simply and (24) naturally to good readers, it is actually a two or three-step (25) process and struggling readers may trip up on one of those steps.

Yes. 'Upon' is a preposition and should be followed by a noun or noun equivalent. 'Hearing' is being used as a gerund, so is a noun equivalent.Pls hep!
