If you put 掩 (yan3) together with 耳(er3) which is also 3rd tone, then, you have to read as yan2er3. This is call the 上上音词语.
掩耳盗铃
written as yan3er3dao4ling2
Pronounce as yan2er3dao4ling2
Other examples of 上上音词语 are 蚂蚁、老鼠. Both words are 3rd tone, the 1st word will pronounce as 2nd tone.IJJ:

By itself, it is yi1. You also use yi1 when it is at the back of the 词. Examples : 专一、意见不一、唯一.
When use with following words with 4th tone (去声), you use 2nd tone - yi2. Examples : 一半、一遍、一愣、一片.
When use with following words with 1st/2nd/3rd tone (阴平、阳平、上声), you use 4th tone - yi4. Examples : 一边、一年、一眼、一秒, 尝一尝.
Back to your question: 根 is gen1, 1st tone. So, 一根it should go yi4gen1. I understand some dictionaries use yi1 for all, I guess it is simplifying the listing of 词. When I was teaching, I insisted that mine use different tones to differentiate the use of '一'.

I am school teacher,
from what I know, the new oral format is only applicable to students taking PSLE in YR 2017 onwards. Hence, SAHM Chew's child should not be affected by the changes. However, the school will start teaching students using the new format to better prepare those affected for the exam. Those not affected should be guided using the old format in order not to be confused.
